Well, starting off as a side project, undergoing constant line up changes and not releasing records for seven years is something of a give away in my book. I don't mean that to be judgemental and I don't want to belittle any contributions from all the wonderfull people involved in making their records but the Breeders from 88 where quite different from the 2002 Breeders in that only Kim Deal was still involved (errr, and Steve). In my view Dinosaur Jr stopped being a proper band after Bug, and I find it difficult to think of them as the same band without Murph and Lou. Strangely enough I find myself thinking of Pacer as yet another Breeders record.
However, I think most people would agree that they weren't a particularly good live act. Or ist that only because they toured together with the Blues Explosion and th Faith Healers, which, in my view, were exellent live acts in 1994, so the Breeders headlining felt a bit anti-climatic. So yeah, when they played after JSBX I had the feeling they weren't playing as a band, but rather as a project.
I for once don't think that the Breeders make the Pixies look like a joke. I don't know any of them personally so I can't tell, but my guess is that Pod would have sounded rather differently if Kim had never been in the Pixies.
